Abstract
Understanding the active site microenvironment of an enzyme is of paramount importance not only in searching for new inhibitors, but also in knowing the relationship between its structure and function. We have used the method of time-resolved fluorescence spectroscopy to characterize the substrate binding site of two enzymes, Racl and caspases. Racl, a small G protein, has two tryptophan residues, at 56 and 97 near the active site. We observed the lifetime and anisotropy of Racl bound with guanine nuclueotides- GDP, γ-S-GTP, and GTP. We also measured fluorescence quenching by an ionic quencher KI. By the crystal structure, it was observed that W56 was at the surface of the protein, and W97 was buried in the protein. Two lifetime components were identified as 2.5 ns for W56, and 7.3 ns for W97, respectively. Although the lifetime and anisotropy data slightly depended on its substrate binding. it appeared that two tryptophans were placed on different environments. Caspases, an apoptotic enzyme, have different number of tryptophans on their active sites. Caspase-3 and caspase-7 have two tryptophan residues, W340 and W348, at the active site. On the other hand, caspase-8 has one tryptophan at W348. The tryptophan fluorescence data shows that the active sites are in different microenvironments, in accordance with theit functions. We observed the energy homortransfer of caspase-3 between tryptophans in the excited state, with the time scale comparable to the fluorescence lifetime. We also observed st개ng dependence of the caspase-3 and caspas-7 fluorescence in their inhibitors. While Z-DEVD-fmk gives only marginal influence, Ac-DEVD-SHO quenches markedly and unequivalently the fluorescence of two tryptophan residues, which renders the decay function complex. Lastly, we measured the inhibition constant of caspase-3 with a reversible inhibitor. Although its value is not coincident with the literature value, its kinetics can be described directly by the fluorescence change. With the capability of mapping out the complex conformation in vitro at the inhibitor binding site, such findings can be utilized to investigate new inhibitors for other caspases as well as for caspase-3 and caspase-7 because the active site tryptophans are highly conserved in the family members.;단백질의 활성부위의 주변환경을 이해하는 것은 새로운 저해제를 합성하는데 뿐만 아니라 그들의 구조와 기능간의 관계를 이해하는데 있어서도 매우 중요하다. 본 연구에서는 Racl과 caspase의 활성부위와 기질과 결합할 때 그들의 변화를 아미노산중 하나인 트립토판의 시분해 형광분광법을 통해 살펴보았다. Rac1은 저분자량을 갖는 G protein으로 1차원 아미노산 서열로 볼 대 56번과 97번에 트립토판을 갖는다. 우선 순수한 Rac1과 GDP, γ-S-GTP, GTP가 결합되었을때의 형광 소멸시간과 비등방성 완화시간을 살펴보았고, Mg2+ 이온이 형광 소멸시간과 비등방성 완화시간에 미치는 영향을 관찰하였다. 또한 이온성 소광제인 KI를 이용하여 형광 소광을 측정하였고 이로부터 트립토판 주변의 환경을 알 수 있었다. 3차원 구조와 비교하여 두개의 트리보판은 각각 56번의 경우 2.5 ns, 97번의 경우 7.3 ns의 소멸시간을 갖는 것으로 구분하였다. 형광 소멸시간과 비등방성 완화시간의 경우 Mg2+이온과 GDp, γ-S-GTP, GTP가 결합함에 따라서는 크게 변하지는 않았으나 소광 실험을 통해 각각의 트립토판은 다른 환경에 처해 있음을 알 수 있었다. 세포사멸에 관련되는 효소인 caspase는 그들의 활성부위에 트립토판을 갖고 있으며 트립토판의 개수는 종류에 따라 다르다. 특히 caspase-3와 caspase-7의 경우 2개의 트립토판이 1차원 서열로 봤을 때 같은 자리에 (340번과 348번) 위치한다. 한편 caspase-8인 경우 348번 자리에 하나의 트립토판을 갖고 있다. 트립토판의 형광을 통해 각각의 caspase가 가들의 기능과 구조에 따라 약간씩 다른 활성 부위를 가짐을 알 수 있었다. 또한 caspase-3의 경우 활성 부위가 두개의 트립토판의 에너지 전달 현상을 형광 비등방성 완화시간을 측정함으로써 살펴보았고, 이것은 형광 소멸시간과 비슷한 시간에 일어나는 것을 알았다. Caspase-3과 caspase-7의 경우에는 저해제가 결합함에 딸 다른 형광 소멸시간 감소를 보였으며, 특히 비가역 저해제인 Z-DEVD-fmk의 경우 트립토판의 주변환경 변화에 따른 감소로 생각되며, 가역적인 저해제인 Ac-DEVD-CHO의 경우 전자 전달에 의한 소광현상으로 생각된다. 마지막으로 caspase-3의 경우 트립토판 형광이 저해제의 농도에 따라 감소하는 현상을 이용하여 직접적인 방법으로 단백질과 저해제간의 저해 상수를 2가지 다른 식을 이용하여 측정하였다. 측정한 저해 상수값은 문헌값과 일치하진 않았으나, 몇가지 보완을 거친다면 세포 사멸에 관계하는 caspase-3의 저해제를 개발하는데 있어 직접적으로 생체 내에서 응용 가능하다는 사실을 알 수 있었고 caspase들은 활성 부위에 모두 트립토판을 갖고 있으므로 caspase들의 구조와 저해제간의 관계를 이해하는데 있어 유용할 것으로 생각된다.
