Abstract
Genomic DNA in eukaryotes is packaged into nucleosomes and higher order chromatin structure, which creates a barrier to protein access to target DNA. Two major mechanisms are responsible for overcoming such barrier, histone modifications and ATP-dependent chromatin remodeling. Recent studies showed that the Swi2/Snf2 family of ATP-dependent chromatin remodeling complexes play important role in maintaining the genomic stability, and are thought to function as a tumor suppressor. However, the molecular mechanisms underlying this unction of Swi2/Snf2 chromatin remodelers remain unclear. In this thesis, I studied to address this issue by focusing on two representative members of the Swi2/Snf2 chromatin remodeling complex family, the SWI/SNF and INO80 complexes. First, I investigated a potential role of the SWI/SNF complexes in DNA double strand break (DSB) repair and damage response in mammalian cells. I found that SWI/SNF plays a direct role in DSB repair. SWI/SNF binds to chromatin around DSBs and facilitates the phosphorylation of histone H2AX, known to be required for efficient repair of DSB and suppression of genome instability. However, SWI/SNF turns out to have little effect on DNA damage checkpoint activation. I also demonstrated that the repair function of SWI/SNF endows cells with ability to survive DNA damage induced by ionizing radiation as well as chemical drugs such as doxorubicin. This work provided the first evidence for the role of chromatin remodeler in DNA repair in mammalian cells. Then, I moved on to study the role of the INO80 complex in DNA damage response. I found that knockdown of INO80 confers DNA damage hypersensitivity and inefficient DSB repair. Microarray analysis and confirming experiments identified the Rad54B and XRCC3 genes, implicated in DSB repair, to be repressed by hINO80 deficiency. Chromatin immunoprecipitation studies showed that hINO80 binds to the promoters of the Rad54B and XRCC3 genes. Re-expression of the Rad54B and XRCC3 genes rescues the DSB repair defect in hINO80-deficient cells. These results demonstrate that hINO80 assists DSB repair by positively regulating the expression of the Rad54B and XRCC3 genes, providing the first example that chromatin remodeler can contribute to DSB repair indirectly via gene expression. In the course of my earlier study on INO80, I discovered an unexpected role of INO80 in microtubule assembly during mitosis. I found that INO80 associates with spindle microtubules by interacting with tubulin during mitosis, and its deficiency leads to defective microtubule assembly and abnormal chromosome segregation. Consistent with these results, INO80 is critical for suppressing aneuploidy and structural chromosome abnormalities. I further went on to investigate the mechanisms responsible for the role of INO80 in spindle microtubule assembly. First, I demonstrated that INO80 proteins directly interact with a-tubulins as well as with polymerized microtubules in vitro, and that the N-terminal and the ATPase domains of INO80 are both involved in this interaction. In addition, the C-terminal glutamate-rich region (E-hook) of a-tubulins turned out to be critical for the interaction between INO80 and microtubules. Further fine mapping experiments suggested that the approximately 250 amino acids region of the INO80 N-terminus that contains a putative K-loop (a positively charged Lysine-rich motif), known to interact with the E-hook of kinesin motor protein, appears to play important role in the interaction with microtubules through a complex mechanism that is not currently understood. These results minimally suggest that INO80 can function to assist microtubule assembly by interacting with microtubules through the similar mechanisms that the kinesin motor proteins utilize for binding microtubules. In this thesis, I studied two major chromatin remodeling complexes, SWI/SNF and INO80, for their cellular functions related to the maintenance of genome integrity. I showed that these remodelers are both involved in DSB repair but their role is different. SWI/SNF facilitates DSB repair by directly acting on DSB-surrounding chromatin to promote the phosphorylation of H2AX. In contrast, INO80 contributes to DSB repair indirectly through regulating the expression of DNA repair genes. Intriguingly, INO80 has a novel function to directly participate in microtubule assembly and thereby chromosome segregation during mitosis. All the results of my thesis work suggest that SWI/SNF and INO80 may have evolved as genome keepers that function to maintain the genome stability through the diverse ways such as DNA repair and chromosome segregation.;진핵 생물의 DNA는 ‘뉴클레오좀’이라는 구조로 단단히 싸여져 있으며 이렇게 이루어진 크로마틴 구조는 DNA를 목표로 한 여러 단백질들의 접근을 막는 장벽이 될 수 있다. 이러한 장벽을 극복하기 위해 세포는 ‘히스톤 단백질의 변경’및 ‘ATP-의존적 크로마틴 리모델링 복합체’라는 두 가지 메커니즘을 사용하고 있다. 최근의 연구들은 ATP-의존적 크로마틴 리모델링 복합체들 중 ‘Swi2/Snf2과’가 유전체의 안정성 유지에 중요한 역할을 하고 있음을 제시하고 있고, 이는 또한 종양 억제자로 기능하고 있음이 밝혀져 있다. 그러나 이러한 Swi2/Snf2 크로마틴 리모델링 복합체의 분자 생물학적 메커니즘은 잘 알려져 있지 않다. 이에 본 논문에서는 SWI/SNF 및 INO80라는 두 가지 Swi2/Snf2 크로마틴 리모델링 복합체의 기능을 살펴보고자 하였다. 첫 번째로 포유류 세포에서, DNA 이중 나선 절단 복구 및 손상 반응에서의 SWI/SNF 크로마틴 리모델링 복합체 기능을 알아보았다. 우선 SWI/SNF는 DNA 이중나선 절단의 복구에 직접적인 기능을 하고 있음을 알 수 있었다. SWI/SNF는 이중나선 절단 주위에 결합하였으며, 효율적인 이중나선 절단의 복구 및 유전체 불안정성을 억제하는데 필요하다고 알려진 히스톤 단백질인 H2AX의 인산화를 돕는 역할을 하였다. 그러나 SWI/SNF는 DNA 손상 체크포인트의 활성화에는 거의 영향을 주지 않았다. 또한 SWI/SNF는 DNA의 손상 원인이 방사선이 아닌 독소루비신과 같은 화학약물 일 때도 세포 생존에 기여함을 보였다. 이러한 연구들은 포유류 세포에서 크로마틴 리모델링 복합체가 DNA 손상 복구에 중요한 역할을 하고 있음을 밝힌 첫 번째 증거를 제시한다. 다음으로 INO80가 DNA 손상 반응에서 가지는 기능에 관한 연구를 진행하였다. INO80를 저하시켰을 경우 DNA 손상에 과반응을 보임과 함께 이중나선 절단의 복구도 잘 되지 않음을 보았다. 미세배열 방법 (Microarray analysis) 및 그 외 실험을 통하여 hINO80가 결핍된 경우 이중나선 절단에 관련되어 있는 Rad54B와 XRCC3 유전자가 저하되어있음을 밝혔다. 크로마틴 면역침강반응(ChIP) 연구는 hINO80가 Rad54B 및 XRCC3 유전자의 프로모터 부분에 결합함을 보였다. 또한 hINO80가 저하된 세포에 Rad54B와 XRCC3 유전자를 재발현 시킨 경우 이중나선 절단의 복구가 정상화되었다. 이러한 결과들은 hINO80가 Rad54B 및 XRCC3 유전자의 발현을 양성 조절함으로써 이중나선 절단의 복구를 돕고 있음을 보이며, 크로마틴 리모델링 복합체가 유전자 발현을 통해 간접적으로 이중나선 절단의 복구에 기여함을 보이는 첫 번째 예를 제시하고 있다. INO80에 대한 초기의 연구 과정에서, hINO80가 유사분열 기간 동안 미세소관 (microtubule) 의 배열에서 기능한다는 예상치 못한 결과를 발견하였다. INO80는 유사분열 동안 미세소관과 결합함으로써 방추 미세소관 (spindle microtubule)과 연관되어있었고, 이것의 결핍은 미세소관 배열의 결함 및 비정상적 염색체 분리를 야기하였다. 이러한 결과와 일치되게, INO80는 이수성(aneuploidy) 및 염색체 구조의 비정상을 억제하는데 필수적이었다. 이에 방추미세소관의 배열에 있어서 어떤 원인으로 INO80가 기능하고 있는지 그 메커니즘을 조사하였다. 우선, 세포 이외에서 INO80 단백질이 알파-튜블린 및 미세소관 중합체와 직접적으로 결합하고 있고, INO80의 N-말단 및 ATPase 부분이 이 결함에 관여하고 있음을 보였다. 이와 함께, INO80와 미세소관의 결합에는 글루탐산이 많은 알파-튜블린의 C-말단 부위 (E-hook) 가 중요함을 밝혔다. 이외의 정밀한 유전자 지도작성(mapping) 실험은 INO80의 N-말단 쪽 250여 개의 아미노산 부위가, kinesin 운동 단백질의 E-hook과의 결합에 중요하다고 알려진 K-loop (양전하적인 리신이 많은 부위) 이라 예상되는 부위임을 제시하였고, 이 부위는 아직 현재까지는 이해되지 못한 복합적인 메커니즘을 통해 미세소관과 결합하는데 중요한 기능을 하는 것으로 보여진다. 이러한 결과들은 hINO80가, 적어도 kinesin 운동 단백질이 미세소관과 결합할 때 사용하는 비슷한 메커니즘을 이용해 미세소관과 결합할 수 있음을 제시하고 있다. 이상 이 논문에서는 SWI/SNF 와 INO80의 두 가지 크로마틴 리모델링 복합체가 유전체 완전성을 유지하는데 관련 있는 세포학적 기능에 대하여 살펴보았다. 이 두 가지 복합체들은 둘 다 DNA의 이중나선 절단의 복구에 관련되어 있었으나, 각각의 기능은 다름을 보였다. SWI/SNF 는 H2AX의 인산화를 도와 이중나선 절단의 주위에 직접적으로 작용함으로써 그 복구를 도왔다. 그러나 INO80는 DNA 복구 유전자의 발현을 조절함으로써 간접적으로 이중나선 절단의 복구에 기여하였다. 또한 흥미롭게도 INO80는 유사분열 기간 동안 미세소관의 배열에 직접적으로 참여함으로써 염색체의 분리에도 참여한다는 새로운 기능을 가지고 있었다. 본 논문의 이러한 모든 결과들은 SWI/SNF 및 INO80가, DNA 복구 및 염색체 분리와 같은 다양한 방법을 통하여 유전체 안정성 유지에 중요한 기능을 하는 ‘유전자 관리자’로 작용하도록 진화되었음을 제시하는 결과일 수 있다.
