Abstract
Nucleoside Diphosphate Kinase (NDPK)는 nucleoside triphosphate의 말단 인산기를 nucleoside diphosphate로 전달하는 반응을 촉매하는 효소이다. NDPK는 효소로서의 작용 이외에도 여러가지 다른 세포 반응에 관여하고 있지만 그 작용기전에 대해서는 잘 알려져 있지않다. 또한 NDPK와 상호작용하는 단백질인 human Fas-associated factor 1 (hFAF1)은 새로이 발견된 단백질로서 생화학적 성질에 대한 연구는 그다지 진행되지 못하였다. 이에 본 논문에서는 NDPK가 reactive oxygen species (ROS)의 신호전달에 관여하는지 살펴보았고 proteome 분석법을 이용하여 FAF의 성질을 규명하였다. 또한 proteome 분석법을 개발하여 여러가지 생물학적 문제에 적용하였다. 우선, NDPK가 산화적 자극에 의한 신호전달과정에 관여하는지 알아보았다. Diamide나 H_2O_2와 같은 산화적 자극은 세포내에서NDPK의 sulfide간의 결합을 유도하였으며 이것은 약한 자극에 대해서는 가역적이지만 강한 자극에 대해서는 비가역적인 성질을 나타내었다. 이것은 NDPK의 sulfide간의 결합이 세포내에서 조절기작으로 작용할 수 있다는 가능성을 제시해주는 결과이다. 이를 증명하기위해 recombinant NDPK-A에 산화적 변형을 유도하였다. NDPK-A는 H_2O_2에의해 disulfide 간의 결합을 이루므로써 NDPK의 효소활성이 저해되었고 hexamer에서 dimer로 구조가 변형되었다. Matrix-assisted laser desorption/ionization-time of flight mass spectrometry (MALDI-TOF MS)를 통하여 H_2O_2에 의해 변형된 부분을 동정하였는데 H_2O_2에 의해 Cys109사이의 결합이 생성되고 4개의 Met 잔기가 산화되는 것을 알아내었다. 또한 mutant인 C109A (NDPK-A^C109A)을 통하여 이를 재확인하였다. 이 연구는 NDPK의 산화적 변형이 세포내 반응에 있어서 조절기작으로 작용할 수 있다는 것을 제시하였다. 또한 recombinant hFAF1을 제조하여 hFAF1이 NDP kinase 효소 활성을 가지고 있음을 알아내었다. hFAF1은 NDPK와 마찬가지로 NTP의 말단인산기를 NDP에 전달해주는 반응을 촉매하고 GDP에 대해서 기질특이성을 나타내었다. hFAF1은 세포밖에서 뿐만 아니라 세포내에서도 NDPK 효소 활성을 보였다. 또한, mutant와 MALDI-TOF MS를 이용하여 반응을 촉매할때의 활성부위는 His71과 His160인것을 밝혔다. NDPK 효소 활성을 나타내는 것은 FAF1의 새로운 기능이며 이것은 FAF1의 기능을 이해하는 기초를 제공할것으로 생각된다. 또한FAF1이 ubiquitin-proteasome 전달과정에 관여하는지 알아보았다. Proteome 분석법을 이용하여 FAF1이 C 말단을 통해 Valosin-containing protein (VCP)와 결합하는 것을 새로이 찾아냈다. 그리고 FAF1은 multiubiquitination된 기질과 UBA domain을 통하여 결합하며 세포내에서 ubiquitination된 단백질을 축적시켰다. 이것은 FAF1이 단백질의 분해과정에 관여할수 있다는 것을 제시해주고 있으며 모델기질을 이용하여 이를 확인하였다. 그결과 FAF1은 모델기질의 분해를 저해하였으며 이때 VCP는 FAF1의 기능을 부정적으로 조절하였다. 따라서 이실험을 통해 FAF1이 ubiquitin-proteasome전달과정에 관여함을 보였으며 이것은 ubiquitination이후의 과정에 FAF1이 조절자로서 역할을 할 가능성을 제시해준다. 우리는2-dimensional gel electrophoresis와 MALDI-TOF MS를 이용한 proteome 분석법을 개발하였고 이 기술을 다양한 생화학적 문제에 적용하였다. 우선, heat shock에 의해 인산화 되는 단백질들과, 열내성에 의하여 인산화 되는 단백질들을 proteome 분석법으로 분석해 보았다. Heat shock에 의하여서 혹은 열내성에 의하여 인산화되는 93개의 단백질을 찾았고, 그 중 81개의 단백질을 MALDI-TOF MS를 이용한 peptide mass fingerprinting을 이용하여 동정하였다. 이 결과는 heat shock에 대한 세포의 반응과 열내성이 다양한 종류의 단백질들의 인산화에 의하여 조절될 것이라는 가능성을 제시해 준다. Rac1은 GTP와 결합하는 단백질인 Rho군에 들어가며 Ras의 하위그룹에 속하는 단백질이다. Rac1이 어떻게 세포내 차이를 일으키는지 알기위해서 Rat2세포와 Rac1이 작용을 못하는 세포인 Rat2-RacN17 세포에서 heat shock에 의해 변화되는 단백질들을 찾았다. 차별적으로 발현되는 단백질은 vimentin으로 동정되었으며 heat shock에 의해 vimentin은 N 말단이 다르게 잘린 형태로 변형되어있음을 알게되었다. Posttranslational modification을 알아내기 위해서도 proteome분석법을 이용하였다. Activating signal cointegrator 2 (ASC-2)는 ALR-1, ALR-2, HALR, ASH2. RBQ-3, α-tubulin, β-tubulin으로 구성되어있음을 알아내었다. 이러한 proteome 분석 기술은 단백질의 기능을 연구하는데 큰 도움을 줄 것으로 생각된다.;Nucleoside diphosphate kinase (NDPK, Nm23) has been considered as a housekeeping enzyme catalyzing transfer of the terminal phosphate from nucleoside triphosphate (NTP) to nucleoside diphosphate (NDP). NDPK has been implicated in a wide variety of biological processes. However, the molecular mechanism of biological function of NDPK is poorly understood. Additionally, human Fas-associated factor 1 (hFAF1), identified as an interacting molecule of NDPK, is a novel protein of which the biochemical properties have not been studied well. In this thesis, we have examined the regulatory mechanism of intracellular NDPK and found that it is involved in the reactive oxyen species (ROS) signaling pathway, and the functional properties of FAF1 employing the proteomic technology. Additionally, the proteomic technologies developed in this study were applied to the understanding of various biological systems. At first, intracellular NDPK regulation was examined in response to the oxidative stress, because cellular NDPK could be easily cross-linked by diamide and H_2O_2 treatment. This cross-linking caused by mild stress was reversible. This suggests that disulfide cross-linking of NDPK may be a mechanism of cellular regulation. To confirm this idea, oxidative modification of NDPK has been performed in vitro using purified recombinant human NDPK. NDPK enzymatic activity was significantly decreased by producing intermolecular disulfide bonds with H_2O_2 treatment. Also this cross-linking of NDPK resulted in the dissociation of the native hexameric structure into a dimeric form. The oxidation sites were identified by the analysis of tryptic peptides of oxidized NDPK, using matrix-assisted laser desorption/ ionization-time of flight mass spectrometry (MALDI-TOF MS). Intermolecular cross-linking between Cys109-Cys109, which is highly possible position based on the X-ray crystal structure of NDPK-A, and oxidations of four methionine residues were identified in H_2O_2-treated NDPK. This cross-linkng was confirmed using mutant C109A (NDPK-A^C109A) that had similar enzymatic activity as the wild NDPK-A. These findings suggest the regulatory mechanism of NDPK in various cellular processes. hFAF1 is a new protein having multi-ubiquitin related domains including UBA, UB1, UB2, UAS and UBX. However, the cellular functions were not well understood except the Fas-association and being a member of death inducing signaling complex (DISC). In this study, we have examined the new biological functions of hFAF1. Purified recombinant hFAF1 exhibited intrinsic NDP kinase-like activity catalyzing the transfer of the γ-phosphate group of ATP to nucleoside diphosphate (NDP). The characteristics of the enzymatic activity were investigated. hFAF1 was autophosphorylated and showed a substrate specificity to GDP. The active site of hFAF1 in NDP kinase reaction were identified as His160 of hFAF1(S) by mutational analysis, and confirmed using MALDI-TOF MS. A novel function of FAF1 of NDP kinase-like activity would provide the basis of understanding the function of FAF1. Another function of hFAF1 has been examined whether it is involved in the ubiquitin-proteasome pathway because of multi-ubiquitin related domains. We found that hFAF1 bound to VCP through C-terminus using proteomic techniques, recruited multiubiquitinated substrates through UBA domain in the N-terminus, and accumulated the ubiquitinated substrates. FAF1 inhibited the degradation of model substrate via UBA domain and VCP may negatively regulate the functions of FAF1. These findings show that FAF1 is involved in the ubiquitin-proteasome pathway and may function as a regulator in the post-ubiquitination step. In the last part, we applied the proteomic tools using MALDI-TOF MS and 2-dimensional gel electrophoresis to the various biological systems. First, phosphorylated proteins were compared in heat shocked and thermotolerant cells using proteome analysis. We found that 93 proteins showed significant changes after heat shock treatment of control RIF-1 and their thermotolerant derivatives, TR-RIF-1 cells. 81 of these proteins were identified with peptide mass fingerprinting using MALDI-TOF MS. These results suggest that cellular heat shock responses and thermotolerance can be regulated by phosphorylation of proteins having various functions. Rac1 is a small GTP-binding protein of the Rho family, a subset of the Ras superfamily. To examine how Rac1 causes cellular differences, the differentially expressed proteins in Rat2 and Rat2-RacN17 cells after heat shock were observed using 2-dimensional electrophoresis and MALDI-TOF MS. Differentially expressed proteins were identified as vimentin, which was modified by N-terminal cleavage. To identify the posttranslational modification, proteomic technology was used. The acetylation site of HIF-1α by ARD1 was confirmed as Lys532. We also found that wee1a in M phase was phosphorylated at Thr53 and Thr150. The subunits of the Drosophila Mediator complex, required for transcriptional regulation, were identified as dTRAP80, dMED6, CRSP34, dTrfp and dp28b. Activating signal cointegrator 2 (ASC-2) belongs to a steady state comple of approximately 2Mda, and we found that ASC-2 complex is composed of ALR-1, ALR-2, HALR, ASH2, RBQ-3, α-tubulin and β-tubulin. These proteomic techniques will be helpful to the study of protein functions.
