Abstract
This thesis describes the three dimensional structure determinations of six enzymes involved in the heptose biosynthesis pathway from Burkholderia pseudomallei to develop inhibitors for these enzymes. The inhibition of the heptose biosynthesis pathway influences to pathogenesity of microbes and thereby increases sensitivity of microbes against antibiotics. Therefore, the development of the inhibitors for these enzymes can be used as novel antibiotics or antibiotics adjuvant. For this purpose, the six genes (TktA, GmhA, GmhB, HldE, HldD, HddA) from B. pseudomallei and B. thailandensis have been cloned, overexpressed, purified, crystallized and X-ray structure determined. B. thailandensis, a relatively avirulent microbe, shares high genomic similarity and the majority of virulence factors with B. pseudomallei. B. thailandensis is therefore a useful surrogate organism for studying the pathogenicity of melioidosis. Total twelve genes were successfully cloned and well purified in Escherichia coli. Except BpGmhB and BtHddA, we obtained crystals from ten purified proteins. However, data collection form crystals of BtTktA, BpHldE, BtHldE, and BpHldD were not successful due to weak diffraction quality and fast decaying by X-ray. In the case of BpHddA, X-ray data to 2.5 Å had been collected. However, its crystal structure was not solved by molecular replacement and single-wavelength anomalous dispersion methods. Finally, five X-ray crystal structures have been determined. The crystal structure of BpTktA has been determined by a single-wavelength anomalous dispersion method. The crystal structures of BpGmhA, BtGmhA, BtGmhB, and BpHldD have been determined by molecular replacement. The crystal structure of BpTktA revealed the flexibility of the N-terminal domain due to absence of the cofactor, thiamine diphosphate (ThDP). This result supports the importance of ThDP for biological dimerization of BpTktA. The crystal structure of ligand-free BpGmhA revealed that it forms a closed conformation where the signature motif in the active site forms a helical conformation. The crystal structure of ligand-free BtGmhA revealed that it forms an intermediate conformation between open and close forms. In addition, BtGmhA does not have a characteristic metal binding site common to other GmhAs. In order to determine the crystal structure of BtGmhB, homology models from the conformational space annealing method were obtained. With 100 homology models, molecular replacement was performed with PHASER running on the computer with 7,000 central processing units. This method can be applicable to other crystallographically difficult cases to get molecular replacement solutions. The metal-free BtGmhB revealed very flexible nature of loops comprising the active site pocket. The crystal structure of ligand-free BtHldD compared with ligand-bound EcHldD revealed that BtHldD recognizes its substrate in the lock-and-key mechanism. The decameric form found in BtHldD was proven by the point mutation and its role was determined with a pH test. Under low pH, the resistance to acid-derived denaturation is conferred by decamerization. Docking with its real substrate revealed that its epimerization is processed by a one-base mechanism with Tyr139. We constructed a chemical library to perform in-silico screening to find inhibitors for these proteins. About 300,000 chemicals with low similarity with each other were retrieved from the ZINC database. With this library, we carried out in-silico screening using SYBYL and several promising chemicals were obtained. This approach is applicable to all the crystal structures determined in this study to develop antibiotics and adjuvants for anti-melioidosis.;본 논문은 류비저를 일으키는 Burkholderia pseudomallei (류비저) heptose 생합성에 관계된 여섯 가지 효소의 저해제를 개발하기 위한 목적으로 효소들의 삼차원구조를 규명하려 하였다. Heptose 생합성이 방해되면 미생물들은 감염성을 잃게 되고 항생제에 대한 민감도가 증가하게 된다. 따라서 heptose 생합성 경로에 관계된 효소들을 대상으로 저해제가 개발되면 새로운 류비저 특이적인 항생제 및 이들의 작용을 극대화 시키는 항생제 보조제로 사용될 수 있다. 이를 위하여 류비저균 및 B. thailandensis에서 Tkta, GmhA, GmhB, HldE, HldD 및 HddA에서 유전자를 복제, 발현, 분리, 결정화 및 X-선 구조 규명을 하기 위한 실험을 진행하였다. B. thailandensis는 류비저균과 매우 유사한 유전자를 지니고 있지만 감염성은 없어서 류비저 대신에 류비저의 연구에 널리 사용되는 균주이다. 총 12개의 유전자를 복제하였고 모두가 대장균에서의 분리서 가용화 되었다. 이 중에 2종의 TktA (BpTktA, BtTktA), 2종의 GmhA(BpGmhA, BtGmhA), 1종의 GmhB (BtGmhB), 2종의 HldE (BpHldE, BtHldE), 2종의 HldD (BtHldD, BpHldD), 1종의 HddA (BpHddA)등 총 10개의 결정을 얻었다. 그러나 이들 결정 중에서 BtTktA, BpHldE, BtHldE, BpHldD의 경우는 결정의 회절 정도가 약하고 빨리 회절 능력을 잃어버렸기 때문에 회절자료를 모으지 못했다. 또한 BpHddA의 경우는 2.5 Å까지 회절 자료를 얻었지만 분자치환법이나 (molecular replacement) 단파이상분산(single anomalous dispersion)으로 결정구조를 얻지 못하였다. 최종적으로 5개의 X-ray 단백질 결정구조를 규명하였다. BpTktA는 단파이상분산법으로, BpGmhA, BtGmhA, BtHldD, BtGmhB의 4종류는 분자치환법으로 구조를 규명하였다. BpTktA의 구조는 조효소인 타이아민 다이포스페이트의 결합이 없어서 N-말단의 구조가 매우 유동적임을 알 수 있었다. 따라서 조효소가 BpTktA의 활성 이중체의 형성에 중요하다는 기존 이론을 뒷받침 할 수 있었다. BpGmhA의 구조는 활성부위에 기질이 결합되어 있지 않아도 활성부위가 닫힌 형태의 구조를 보였으며 BtGmhA는 기질과의 결합이 없는 상태에서 닫힘과 열림 사이인 중간 형태의 구조를 보여 주었다. 또한 BtGmhA의 경우는 다른 GmhA와 다르게 금속과 결합하지 못하였다. BtGmhB의 경우는 형태공간불림방법을 통하여 100개의 homology model들을 얻은 후 7,000개의 CPU를 갖춘 컴퓨터를 이용하여 분자치환법으로 해를 구할 수 있었다. 이러한 방법은 결정학적으로 구조규명이 어려운 X-선 회절자료를 이용하여 분자치환법으로 해를 찾고자 할 때 유용하게 쓰일 수 있다. BtGmhB는 기능에 중요한 금속과의 결합이 존재하지 않았고 따라서 활성부위의 loop들이 매우 유동적이었다. BtHldD는 기질이 붙어 있는 EcHldD의 구조 비교를 통하여 효소의 기질인식이 Lock and Key형태로 진행 될 것이라 예측 되었다. 또한 산 조건하에서 decamer로 존재 할 것이라는 사실을 점돌연변이를 이용하여 증명하였으며 또한 리간드 도킹실험을 통하여 BtHldD가 Tyr139 하나를 이용한 이성질체화 효소임을 제안하였다. 이러한 구조를 기반으로 하여 컴퓨터상의 진단분석 (in-silico screening)을 수행하기 위하여 ZINC데이터베이스를 이용하여 30만개의 다양하고 독립적인 화합물 정보를 구축하였다. 이들 화합물을 SYBYL을 이용하여 BpGmhA에 적용하여 보았으며 최적의 결합 가능한 화합물들의 정보를 얻을 수 있었다. 이렇게 구축된 기술들은 heptose 생합성에 관계된 효소의 구조기반 항류비저제 및 항류비저 보조제의 개발에 적용될 수 있을 것이다.
